Abstract

Drug discovery has evolved from a largely empirical discipline into a knowledge-intensive enterprise that depends on the integration of pharmacology, structural biology, computational chemistry, and bioinformatics. Modern pharmacotherapeutic design is no longer satisfied by the demonstration that a molecule binds a macromolecular target. Instead, a candidate must be considered within a broader context that includes disease mechanism, network position of the target, tissue expression, structural tractability, off-target liabilities, pharmacokinetic behavior, and the probability of translation from preclinical systems to humans. Bioinformatic analysis has become central to this process because it enables the organization and interpretation of genomic, transcriptomic, proteomic, metabolomic, phenotypic, and chemical data at a scale that cannot be managed by traditional reductionist workflows alone. Pharmacology remains equally indispensable because the relevance of computational outputs depends on mechanistic interpretation, exposure-response understanding, and a realistic view of efficacy and safety in complex biological systems. This review examines how pharmacology and bioinformatic analysis jointly inform contemporary drug design across the discovery pipeline. It discusses target identification and validation, structural bioinformatics, structure-based and ligand-based design, network pharmacology, multi-omics analysis, ADMET prediction, and pharmacokinetic-pharmacodynamic modeling. It also addresses the increasing role of machine learning, not as a replacement for experimental science, but as a tool for prioritization, pattern recognition, and iterative decision support. Particular emphasis is placed on the limitations of current approaches, including database incompleteness, bias in training sets, uncertain biological annotation, and the common error of overinterpreting docking scores or predictive probabilities as proof of therapeutic success. The central argument is that the most reliable drug design strategies emerge when computational breadth is combined with pharmacological depth. In that integrative framework, bioinformatics helps define what should be tested, while pharmacology determines what the resulting signals actually mean for drug action, safety, and translation.
